Out of that list, my favorite is Gollum. But I don't truly consider him a villain. I've always seen Gollum as a tragic figure. He has villainous qualities at times but he's not completely in control of his actions.
So my vote goes to the Witch-King. Sauron may be the central foe it's his lieutenant, the Witch-King, who provides us with the dramatic and terrifying presence of evil. Who wouldn't go screaming into the hills at the sight of a faceless dark cloaked figure with an iron crown riding a huge winged beast?

My favourite one was Morgoth, who is, after all, father of Evil. From the list I've chosen the Witch-King. He's a lot more of a danger than Sauron, who remains in his Tower in the entire War. It looks like the Witch-King is doing all what is necessary to achieve Sauron's goals. Pity he hasn't a mind of his own though, else I'd see him overtake Sauron's position.

My "favorite" villains would be Feanor and Ar-Pharazon. Both these fine fellows were born into privilleged "races," and had all the advantages that wealth, and inherited high status could bring them. They "should have known better" than to become so amazingly anti-social in their respective arrogances.
Both, out of personal, narcissistic greed became spoiled brats who then adversely impacted the histories/ fates of their entire people. Feanor slew fellow Elves, and Ar-Pharazon slew fellow Numenoreans (persecutions of the Faithful). Both led a large segment of their people into harm's way, and their selfish actions resulted in the greatest slaughters of their own people; and, for Ar-Pharazon, even the destructions of the homeland where the Numenoreans once dwelt in sheltered happiness.
One expects tremendous "evil" from Morgoth and Sauron, from Goblins, and dragons -- one does not expect it from an Elf Lord and a great-great-etc grandson of Elros Half-Elven. The crimes of Feanor and Ar-Parazon, are truly villanous!
